I have just come first position on a council house bid and have just done affordability check and advised them I have an IVA but they said this might affect my application. Does anyone know If they can refuse you for a property

Affordability isn't the same as a credit check. Do you currently rent privately, or pay board ? If so this will be accounted for in your IVA budget and so is already demonstrated to be affordable. How do the current rent / board figures compare to proposed council rent ?
I am not qualified to give advice and can only state my opinions, based on my IVA experiences.

I currently live with my parents and don't pay any board, my iva is on hold due to me being on maternity allowance so the monthly repayment is yet to be reconsidered. I used to pay 150 a month. The rent for the property is 380.30 a month which will be paid for by universal credit so I don't see how they can refuse my application as this would be paid straight to the council.

I believe they still undertake a credit check and the iva will be identified however a conversation with the local authority and evidence of iva and budget approved should aide the approval.
